Designed zinc finger proteins can recognize AT base pairs by H-bonds in the major groove, which are disrupted, if the adenine base is methylated at the N6 position. In this review, we summarize the principles of the recognition of adenine methylated DNA by proteins and describe the design steps of 3-domain Zinc finger proteins that do not bind to adenine methylated target sites. One application of such protein in an artificial gene regulation circuit in bacteria, which is controlled by DNA methylation, is reviewed.
